How can I make a folder which is not visible under Icons to show, other than having to select All Files from the Icons menu in a window?

Give it an icon (as in, an *.info file).

I am referring to my MUI folder under Applications. I don't have a MUI.info file. Where can I get one?

Besides, I just redid a new installation after replacing my HDD, and I don't remember this, but is the 'MUI' folder supposed to be empty?

MUI folder is just for backward compatibility for old software using (now obsolete) MUI: assign. It is supposed to be empty.

If you want to have all folders (or drawers as called on Amiga) to be shown you can switch to "show all files" (I dont remember exact English wording) in Ambient window.
    1 + 1 = 3 with very large values of 1

Just take a random png file and give it the same name as the directory + the ".info" postfix.

    1) Create an empty drawer with icon
    2) Right click on (the hidden) MUI drawer and select "Information"
    3) Move the empty created drawer to the drawer displayed with the Information (thus replacing it)
    4) Select save

    * You can afterwards keep the empty drawer to repeat procedure when needed
** OS4 has a better funcion on this one: By right clicking on a drawer (lacking .info), automatically the contex menu provides an optin "Create info" (or something like that, can't remeber exactly now). I would like to see the same concept on MorphOS if possibile on a future upgrade.

    @Cool_amigaN

    Easy -peasy:

    Settings>Ambient>Mimes>internal>global-action-directory

    add:

    'Add icon to drawer'
    'Amigados'
    'Copy sys:prefs/presets/deficons/def_drawer.info "%sp.info"'

    Tick 'Don't quote arguements'

Analogous one can be created for glabal-action-files, but you'd need to choose a particular icon.

    Regards

    Rich

EDIT: Changed .info source to deficon.
    EDIT2: Corrected path.
