MorphOS is very Amiga-like, so there isn't much difference when installing software manually etc, and you can even use libraries etc from the real Amiga. Just remember the few differences like don't touch anything in the SYS:MorphOS/ directory but copy everything into SYS: just like in the real Amiga too. You can check contents of SYS:MorphOS/ if some file already exists in MorphOS, but that directory is always replaced in the system upgrade. Because of this dir, system upgrades go always fluently which wouldn't be possible if 3rd party and system files would be stuffed in the same dir. Also when installing MUI classes, copy them to SYS:Classes/MUI/ instead of any assign.
Prefs are also a bit different and offer a lot more to tune than classic Amiga, but they should be pretty self explaning. Go them through and find many cool things :) Also try RMB over window/screen gadgets etc...
